A timeline is made up of space and time. Sana and Kronni rule space and time in the Universe (one), but it is never mentioned that they rule other dimensions (other universes). Amelia can not only travel back and forth in time, but also change timelines (other spatial dimensions).
Amelia's watch, and her ability to use it (I estimate that she has something that makes her special to use the watch) is a spatio-temporal power.
So just as Amelia knows a version of her friends for each timeline she visits, she also knows the rulers of those specific timelines (don't let the name fool you, timelines are spatio-temporal constructs).
