Every EN gen goes through a JP training Arc. The JP members obviously don't have this because they all live in Tokyo or the outskirts of Tokyo and so they can train together the entire year. For new EN members, they go to Japan for 3 months, get dance and singing lessons, learn choreography training, stage presentation, etc. This culminates in them receiving their 3D model and having their 3D debut. It very much mirrors the process in IRL idol agencies where a junior member in training is finally promoted to a full, official member of the idol group.
After their first year, if they don't live there already, they only ever go back to Japan 2-3 times a year for 1-2 weeks to record things for Fes, the New Year's concert, and the yearly EN concert. When they show up in someone's 3D birthday live, that's because they recorded that performance while they were in Japan recording stuff for the big events. All the EN members take a week off to go to Japan for holofes each year, but that's just for optics, because besides the MC portions, the performances in holofes are all recorded months in advance. So the real reason is they use the opportunity to record things together for upcoming birthdays and other events.
The trips also have the added benefit of strengthening EN members' bonds as it's the only time they ever get to see or hang out with each other. It's no coincidence that nearly all the members who have recently graduated are all the ones with the fewest friendships in hololive. This is supported by how many of the JP talents have told stories about how they were going to graduate, but one or more of the other girls met up with them in person and convinced them not to leave. EN members are isolated in comparison, and so without these trips, I am sure that a bunch more of them would have graduated by now.
