There still exist clips of Lily doing streams before going for the loli persona and it just sounded like a normal woman's voice, with no sign of a filter. So, if her loli filter stopped working, it would sound like that, not a super deep voice. Lily probably just bumped the sound mixer and changed it from extra high to extra low.
