I think aesthetics comes into play here, so a naked skeleton probably works best with a classic sword and shield, but one wearing samurai armor or clothing should obviously have a katana, and one with a viking helmet, two axes, a skeletal modern soldier using his rifle, etc.
that being said, skeletons have no muscles or tendons, and therefor it can be assumed their ability to move and wield weapons is done so through some sort of magicks, whether it be a necromancers passive influence, a puppet-like intentional control, some sort of spirit inhabiting a vessel, and so on.
with this, it may be considered the best weapon a skeleton can wield is based off how powerful and/or intricate the power allowing him to move is. Can a skeleton easily wield Guts' Greatsword with one hand based on this magic? Would it be like turning the crank on a bionicle causing his arm to easily move up and down as if the sword was made of light plastic? Or would the limits of both the magic power and his own bones cause his arm to fall off or even snap? Maybe the magic also empowers his bones' structure?
We must also consider the existence of magic being used by the skeleton himself as a weapon if possible. Maybe a resurrected court mage that has access to his old staff can still recite or simply cast simple to advanced spells, or possibly something closer to an undying Lich with actual control over his skeletal body and mind that can freely conjure extremely high-level magicks, as a weapon of course, though that does call into question if such an advanced being can still be qualified as a skeleton just because of his skeletal appearance or if he is classified as something else higher on the scale, such like a bestiary.
