Seriously, it comes down to how cities are built.
JP server is like a crowded street in an old city that's been built layer upon layer in a tight space, like the unorganized, older parts of Tokyo. There was no rhyme or reason to it, and nobody knew how to play Minecraft when it was started. They just build stuff, mostly for aesthetics, or individual projects. JP is the largest branch, and ID lived on their server until they got their own - so it's a mess of dozens of people all working on their own stuff.
EN server started as the wild west, and turned into the suburbs. Most of them really didn't know much, but they knew enough to get some early organization in. They have the advantage of having the JP server to reference, and some seniors to consult. They might have had more crazy stuff by now, but they mostly are limited by resources, interest, and the fact they have a substantially smaller population.
ID server was started by a relatively small group, one of which is basically a minecraft pro. The others had mostly played on the JP server, so even if they didn't play it for fun off-stream, they knew at least partially what they were doing. So it basically became a planned out city. They don't step on each others toes, they design stuff in creative before building it, and they probably run stuff by Moona before building to make sure they don't screw anything up.
