Reason is that CDs were very easy for anyone to pirate, you just needed a disk drive. Whereas nintendo used shit like cartridges. Sure there were still bootleg gameboy games but those took more effort to pirate compared to cd based games.
It was only during the DS/Wii era that most people could easily pirate nintendo games.
