To your last couple points, I'd imagine a specific Pal Sphere attunes a specific Pal to each ball, i.e. it writes a "key" to it, akin to a USB drive having a URL/computer filename path to a single game or song on it. While the Pal itself seems to be stored within the Pal Network, the main form of interaction between a Pal and the world is the ball, so while the key itself is in the ball, for our intents and purposes it would look like the Pal itself comes from the ball instead. The initial sentence comes from our point of view, and no one who doesn't have access to the Pal Network would know or care otherwise. Also, and this goes without saying, but it's a clever reference to the "Pee is stored in the balls" meme, so a bit of semantic leeway is allowed for humor's sake.
