In canon, Atlantis was supposed to be an incredibly advanced, powerful, and wealthy civilization. But in its excess of wealth, the people in it became morally depraved and perverted the natural order of the gods, invading and enslaving their neighbors. When they eventually went to invade and enslave Athens, which at the time was a civilization that properly honored the gods, the patron deity of the state Athena went to her father Zeus and the gods smited the everloving shit out of Atlantis, swallowing up all the soldiers beneath the earth and sinking the city into the sea.
In a sense, the Atlanteans could have been against Fauna too since they perverted the natural order with their actions.
