Jubilife village was in the process of being built so that's why there's no castle available (and the main town hall is basically the stand-in for it when the building is a representation for the same one in Hokkaido)
The thatched roofs actually does make sense when this game is set during the early Meiji period. It's very likely that the people in Hisui haven't seen the advantages of tiled roofs yet.
She does make a good point on the colored bricks though, but maybe that's just the game's lighting and art style making it look colored.
