Let's take a look at Aqua / Sakuna for example, she cited the same reason. Later she elaborated upon it that she only wanted to chill, relax, and do things at her own pace now that she has accomplished all she wanted as "her" (Aqua). It's not like she has any issue with management or direction, it's just that she found herself having different direction and priorities now, so she left in good terms. People and organizations drift apart over time, doesn't mean they need to have any issue against each others.
Fauna has never really talked about her decision to graduate in details so it's hard to say what exactly caused her graduation. At the very least, though, she has never - not even as Nimi - tried to attack or throw shade at Hololive.
