I have this issue with Apex as well, things like icons or widgets can get hidden behind it right? Also, it's not only with the homescreen, it happens with the drawer too. Icons and their names get cut by the navigation bar, I was only able to "fix" it by changing the grid to less rows and columns (pic related).
It's seems Apex is treating our phones with on-screen navigation buttons like they're phones with these buttons outside the screen, like this one
