Most .ipa files are "signed" meaning you need a special hack to install them ignoring DRM, named AppSync — this is what i-funbox communicates with.
In theory, however, there ought to be a way to manually trigger appsync via SSH after loading the file on it yourself. I haven't checked, but since i-funbox isn't the only thing using AppSync, I assume. Might be wrong, obviously.
Also, if you have trouble finding AppSync, I found a copy in the appcake repo.
