I have the same problem with windows not looking at subfolders. It used to IIRC, but some update broke it. I use DisplayFusion; Since I have dual screens on my desktop it was worth buying to me to have it able to handle that. It also reads subfolders when you point it at a single folder, so that's helpful as well.
