The dark blue in the EU flag, like the blue in the "new" Russian flag, is artificial. It is an abstract RGB value picked on a computer screen.
From a practical perspective, that color is incredibly problematic. The dark blue of the flag quickly fades and turns purple when exposed to the sun. But the point of a flag is to be displayed on a flagpole, which means it will be outdoors, in the sun. This is a constant issue with EU flags, if you've ever paid attention to them.
Secondly, it is just ugly. The dark blue is less aesthetically pleasing than the lighter color. It looks, again, artificial when viewed against the natural blue of the sky. It is depressive and heavy. The yellow of stars is also looks bad because of it.
