Almost all of the below requires a jailbreak with a few exceptions.
http://www.evasi0n.com/ is the latest official jailbreak for iOS 6.0-6.1.2 - Up to 6.1.4 is available tethered for A4 devices.
Theming:
- Winterboard: All in one skinning tweak. Allows for icon sets, UI's, Lockscreen Widgets, everything. Some of its functionality, mostly icons, is possible without a jailbreak, all you have to do is SSH into your device and replace the icon images with the ones you want. Using Winterboard is vastly easier though.
- Bytafont: Custom system wide fonts. Options for different elements (Notifications, in-app, etc.)
- Color Keyboard: Keyboard theming tweak.
Tweaking:
- Iconoclasm: Custom Icon Layouts. Use the included ones, download some from Cydia, or make your own. The app isn't recommended, just go to /Library/Iconoclasm/Layouts and change the coordinates in one of the files.
- GridLock: Place your icons anywhere on the grid. Icons will snap to a location, but won't go to the top left like usual.
- Springtomize 2: Incredibly extensive settings tweak. Remove StatusBar elements, Page Dots, Dock, Icon Labels, and much more.
- Transparency: Remove Icon Shadows, Reflections, etc.
- Folderenhancer: Improved folder functionality. Compatible with Iconoclasm for custom folder layouts.
- InfiniDock/InfiniBoard/InfiniFolders: Infinitely scrolling docks, Springboards, and Folders.
Widgets:
- Dashboard X: Allows you to place notification center widgets on the homescreen. Stock widgets are supported as well as a fairly large amount of both notification center widgets and ones made specifically for Dashboard X.
- iWidgets: Allows you to place HTML based widgets on your homescreen. Decent selection of widgets in Cydia.
Misc:
- iFile: Filesystem viewer. You will need to get accustomed to both using it and editing files inside of it if you want to get your setup the way you want it.
