None of these are really a direct self-help show, but then again, I doubt such a show really exists. So to the extent that you're looking for something where the main character(s) has to deal with emotional isolation, here's what I recommend.
>Afro Samurai
Can't really say much without spoiling it, but it's only 5 eps and has some kino animation.
>The Disappearance of Haruhi Suzumiya
Kinda have to see the show first, but it's sort of like It's A Wonderful Life if the protagonist could actually interact with everyone in the alternate timeline.
>Girls' Last Tour
It's a post-apocalyptic slice-of-life where there's only two MCs in a very desolate world. This is the only one I can think of where physical loneliness is more prominent than the psychological type, though that definitely comes into play.
>Kiki's Delivery Service
Fledgeling witch/mail-girl has a hard time settling down in a new town and develops depression. It's as G-rated as it gets, but fuck man, it's a classic.
>Puella Magi Madoka Magica
Moreso than Afro, I really can't say much about the loneliness in this show without spoiling it.
>Serial Experiments Lain
Some girl kills herself, then beckons her quiet, shut-in friend to come join her in the internet. More focused on pseudointellectual pomo shit like reality and perception, but the stuff about loneliness and relationships is more comprehensible.
