Think of it this way, with air cooling you can only ever get as cold as your ambient air. And the case is only ever going to get as hot as the hottest components. Generally that's the GPU, so if you set everything to cool based on the hottest component, then you make sure that everything is more or less cooling at the same rate. At least that's my approach, you can get crazy with it by measuring cfm, case size, input and output case fans etc. Also note super cheap case fans might not have PWM which these controls rely on. But I don't think any modern case fan is without PWM.
