First time using yt dlp. I'm trying to make my files mkv but it keeps doing webm for some reason. is the merge output part wrong?

As far as I know, all webm files are mkv (but not all mkv files are webm). You can rename it.

Quick search. Regardless I don't want to have to rename a bunch of files that are lower quality.

No, that is nonsense. It will have the exact same video and audio streams, changing the container to mkv will not change the quality.
Your streams are 248+251 as you see in the pic, to get a list of streams do yt-dlp [link] -F

let the program finish and your end result will be in mkv
this is what happens:
1) two components (video and audio) are downloaded as temporary files, each in a webm container
2) a new file (mkv container) is created and the data from these two temporary files are copied into the mkv
3) the temporary files are deleted

Use these switches for mp4:

--no-check-certificate --no-mtime -f bestvideo[ext=mp4]+bestaudio[ext=m4a] --merge-output-format mp4
