ah shit, am I fucked? apparently I've had this activated for well over a year now...
I ran a scan with malwarebytes and it didn't detect anything even in the registry.

Crack tools often get detected as malware even if they only do their intended function of cracking. If you had no accounts stolen or anything like that since you used it, it's likely you're in the clear, but I would still recommend you format and install a fresh copy of your operating system.

For humans that's difficult because of complexity.
That's what the virus scanners via heuristic do.
Heuristic is the other function besides looking for known signatures by watching how a program behaves, what requests it gives to the OS, and from that estimate whether it's malicious or not.
You can in your virus scanner increase the strictness, but that can lead to false positives.
