Adobe Premiere isn't compatible with .mkv video files. What can I do to make them work? And don't say ffmpeg because I tried that, and it only gets half-way. Adobe Premiere recognizes the video output as an audio file.

What video and audio codecs do these mkv use? You can try to remux to a compatible container with ffmpeg.

Copying the media information straight from VLC:
H264 - MPEG-4 AVC (part 10) (avc1) and
MPEG AAC Audio (mp4a)

That was the first command line I tried with ffmpeg and Adobe Premiere would only bring in the video file as an audio file.

The video stream might be faulty then, you can try re-encoding to see if it fixes it.

what happens if you just import the video stream by itself?
ffmpeg -i file.mkv -c:v copy -an file.mp4
