You're not going to find worthwhile non-touristy places in Tokyo. It's a metropolis. The best & prettiest places in Japan will be found outside of Tokyo, particularly in rural places like Gunma as >>1537522 mentioned. Okayama Prefecture is gorgeous and worth checking out.
