Ninja movies are a fundamentally different story due to fact that there is so little proven historical evidence about their doings. So almost everything depicted is fictional in the movies.
You could try Azumi (2003) and Azumi 2 (2006). They are both considered as period dramas.
It's actually refreshing sometimes to watch a Japanese movie Without any real samurais or ninjas. For that, I suggest Onmyoji (2001) and Onmyoji 2 (2003). They are set at around 11th century and are about Abe no Seimei and Minamoto no Hiromasa. Both movies are pretty cool.
