How to run an .exe file using the Run command (Win+R) or Command Prompt in normal window size (instead of maximized/minimized)?

Long story: My Vista PC is on its last legs (10 years old now) and I'm trying to run some old compatible programs before I migrate it to another PC.

Explorer.exe is stuck in a crashing loop, so I end the process from Task Manager and simply run whatever I need from the Run feature (Windows key + R). I ran my no-fullscreen program from task manager and then minimized it for a while. When I tried to restore it, it was only a small slither instead of its' normal window size (1280x720). I maximized it from the task manager and now it took the full desktop size instead (1366x728) and the content inside is blurry to scale. It stays at "full scale" even after restarting the program. Alt-Enter makes it fullscreen, but there is a fullscreen feature in the program already, and I don't want to run it fullscreen anyway.

I want to restore it to its normal size, but the restore button is greyed out. If explorer.exe worked I could simply access the file properties or make a shortcut to make it run in "normal window", but that's not the case for me. Now I'm running Startup Repair which would take a day or so because old faithful cannot boot in Safe Mode.

So to recap, I can only use Run (Win+R) or cmd to execute files. I know pic related is for shortcuts, but is it possible to run an .exe in a different window size? I would guess it would be by adding flags/parameters to the run command? (I don't know how in this situation)
