Although Japanese generally refer to their natural dark brown eyes as "black" so maybe when the novel mentions that "her red eyes had turned black" after she takes out her contacts, it's more just stating that her eyes were a natural colour, I can't find any other mention of her eye colour. Kirino's eyes are actually described as "ocean blue" on the other hand
