I don't particularly like that theme, but I do think Rebellion forced the viewer to questions Madoka's "selflessness". The only thing wrong at the end was Homu's outcome, but even then, it's a case of Homura's mental state racked by guilt and self-loathing that is turning a paradise into a living hell.
