Kirino dragging Kyousuke into her room in the middle of the night to talk about little sister eroge feels more like someone who is desperate to find at least *some* way to get closer to her brother, at least to me. So I think the desire to get into better terms has probably always been there, at least from Kirino's perspective.
And after the life counseling started, she is probably still scared of Kyousuke's reaction if she would confess her feelings too soon. She would be worried that Kyousuke would not see their relationship that way and her confession would only serve to ruin what they have managed to build with their life counseling sessions.
