I'm guessing that "Rei" exists even without the clones. The clones are just flesh through which Rei's will is enacted upon the Earth. That's why when Ritsuko destroyed all the clones, was anything really prevented? As long as Lilith's body exists. So does Rei. That's probably why the Angels targeted it.
