Gendo is Gendo, as long as he keeps her away from others he doesn't care what the place actually looks like, that's probably why she lives in a construction/demolition zone, she's probably the only person living in that whole development. And as for Rei, she's and able bodied girl, she could take care of the place herself if the conditions actually bothered her. But no one actually taught her what a home is supposed be like, and I think Ritsuko even mentioned that her apartment actually looks like it does because it resembles the place she actually grew up in, so that might actually be what 'home' is supposed to be like for Rei.
