Take picture related. If you remember the scene here, Ritsuko explains everything. The clones in the tank are dummies, and just spare parts for Rei. They do not have souls and are not alive. They cannot walk, talk, and can not do that ever - they're things in the shape of people, and she explains that only Rei (which these things are not) had (and was born with) a soul. When Ritsuko stops the machine that keeps them together, they just fall apart.
This is the original Rei. The Rei we all love and post here.
In Rebuild however, there seems to be a regular clone scenario active. Each and every clone is on it's own with a soul, or none at all. Rei Q is therefore a character different from Rei. There's two characters named Rei, and so they are not only different in personality, you use two fingers instead of one when you count the amount of characters named "Rei" in Rebuild. That other Rei, Rei Q, goes in another thread.
You might speculate/fanwank that Rei is some kind of shared existence, but it is the same. Not Rei.

My theory for the whole thing is that they reverted to Rei being Adam. Originally, Rei was supposed to be Adam, I believe. The giant in the basement was Adam.
They later retconned that, so that Kaworu would be Adam instead, and Rei assumed the role of Lilith. It would tie in with Rei Q being an ADAMS vessel or similar.
