Lise aligns with Beatrix because she sees her as having the best chance of succeeding and the lesser of two evils, its not about having no faith its about the best odds of surviving the current situation. Lise also predicts that if all the infighting weakens the defensive line against the BETA and the country is imminently doomed then its obviously time to leave which won't be an option until that point when the stasi can no longer guard the border so closely.
Thats why she brought Theo to Beatrix after first convincing him to leave with her, you idiot. She knows that making a break for it at the time would be too foolhardy, there is no distraction or dissolution of the border guard yet. Plus Lise also wants to first get revenge on Axmann and helping Beatrix destroy the Berlin faction will do just that, which is literally the very next thing mission they go on. After that its about surviving until either the BETA overrun and the country's defenses collapse and its time to leave, or the Stasi's infighting continues to the point the country's defenses are weakened enough to collapse even sooner and then they will leave then instead, just like everyone else ends up falling back or evacuating across Europe as they inevitably do later in the timeline.
