In rebuild that was intentionally extended for more malious implications.
However that scene "If it's boy lets name him Shinji, Ikari shinji, if it's a girl let her be Rei, Ikai Rei, NO Ayanami Rei" which was in both 1.11 and in NGE kinda implied that Rei should be taken as Gendo's artificial daughter from his dead wife and science.
Regardless of Rebuild's spite and malice Yui deserves no flame. She is a character and a good one. If you hate anything hate Anno, Yui deserves none of that.
