We don't know that she's in there of her own choosing as it is.
Even her being there of her own choosing, letting things get fucked up on the outside is still quite weak and because she's in not out, there's no chance for any strong character moments to counteract the damsel in distress image.
Thanks to Rei being locked away, we got the abomination named Rei Q, and an entire movie which spits on the idea that Rei is even mentally independent or strong. She's likened to Yui's proxy and kept down as a non-factor.
In terms of having strong moments with her EVA or any associations with strength, even the new "Rei Q" can't even control her EVA and is purely an ignorant cog in the greater whole.
It's also a problem of juxtaposition. Every other character is now stronger while Rei is considerably weaker, so because of the comparison Rei looks EXTREMELY weak now.
