Rei being a clone opens up a can of worms more than you think. A clone is an identical copy, a artificial replica isn't - which means, what the hell is Yui then? Is she artificial too, or did they just pull a fast one on you by having Rei actually become Yui and bang Gendo, to brith Shinji due to timeloop shenanigans? Dont' be surprised at anything, but I don't think they're taking things seriously any more.
