The reason my sympathies are with Kirino is because she had to go through so many difficult situations. She was being ignored by her brother and probably had to deal with the feeling of being lonely for a long time. She almost lost certain aspects of her life that she really cares about and almost had something she worked really hard for twisted into something completely different than what she wanted. On top of that she is constantly worried that the person who now means the whole world to her is taken away by someone else.
That's a whole lot of pressure on someone who is still 14 years old, so personally I won't hold Kirino's behavior in the beginning against her. Especially since Kirino even gave that heartfelt apology which I think is great given her motivations and her self-admitted difficulty of conveying feelings via words.
