It's really that simple - Anno, Tsurumaki, they have no interest in Rei as her own character, and by tying Rei to another character instead of letting Rei be her own thing like in NGE, they neuter the character so other characters can become more prominent.
It's a really simple solution to your question, and it's not a good thing. Take this:

The opposite is happening, Rei is being brought closer to Yui, instead of being crafted as her own thing. Taking the musical example, it would be like we started with the two different but similar melodies, and cut away at one of them until they resemble each other completely.
Because of this, Yui now has Rei's canonical surname.
