Considering her mother and Yukata share a similarly odd physical state it's very possible that they all carry a trait that puts off puberty until later than normal.
Still, I believe the normal (although not necessarily the best) definition for pedophilia involves whether or not the individual in question has developed a mature enough mental state. This is why the age of consent varies so wildly, it's a very hard thing to measure and is more culturally defined than anything. I'd say that being attracted to Konata would not be considered pedophilia because she does clearly have a mature enough mind to understand sex and its consequences. Though it could very well show a disposition towards pedophilia if you like her for her body rather than her mind, since that is quite child-like.
