You're also mistaken concerning Asuka, as EoE for instance points out that Shinji uses Asuka as an "escape" in several scenes.
It's not that I'm misunderstanding your point here, it's just that it's not valid. Don't forget that Instrumentality was always about returning mankind to the womb, the Black Moon. It is a separate entity from Rei or Lilith, SEELE would have done so without Rei or Lilith, and it is EVA01 that becomes Shinji's "womb" so to speak. It's also fitting because the entry plug where he resides IS the "womb", and his mother is inside the EVA.
