You're blaming Madoka for thing she has no control over and while yeah, I hear you, you like the idea of Madohomu as well. I just don't believe it is right to say that Madoka could do anything about it.
She either has no idea who Homura is, due to the memory wipe that comes along with the timeloops looping around to when they first met, or her wish keeping her from interacting with Homura entirely.
