With End of Evangelion, Neon Genesis Evangelion officially ended. It's complete. Rebuilds are a separate creation. It has it's own "Canon". Like a separate story. Same with Human Salvation Project. What happens to that Rei has nothing to do with the NGE Rei Ayanami.
