The clones aren't the part, but the big "mind-reader" in the same facility is. It copies Rei's thought patterns, her knowledge etc... and digitizes it.
That is presumably how Rei knows how to speak/read/walk etc when she revives, memories are copied into the new clone, and Rei's soul makes the construct alive. Rei is effectively revived.
Ritsuko explained that the soul couldn't be digitized or copied, but they could at least copy patterns. Just like anon said in his quote there.

I believe it's not the dummy plug that does the controlling, it's the EVA itself that comes alive. But it is possible that the dummy plug can designate "targets", so it can tell between friend and foe.
