For starters it's not that Rei 1 is in Unit 00 but a fragment of Rei's soul, there's a difference.

If gendo is the closest she has to a Father, Ritsuko is the closest she has to a mother. Ritsuko is the one that takes care of Rei's medical issues.

Ritsuko says pretty much that to Gendo something like 'they'll never forgive us if they ever found out what we've done'.
And here's the reason I wrote this Ritsuko side post at all:

On this I think you're right. but you got wrong the point that was being made when bringing up Ritsuko into the discussion, which is: Ritsuko THINKS whatever is on the eva is out to get her, there's a reason why that's on the show it's meant to clue you into something about the nature of unit 00, She doesn't actually have to be right. because just like you, I think it was just Unit 00 lashing out in general.
