I think that Rei hates red because it's the color of blood. And the color of assholes, it's generally considered to be an agressive color.
I know that Ayanami Raising Project isn't one hell of a canon, but in it when you take Rei to zoo she gets to cuggle a white bunny and LOVES it. That's an incredibly lovely scene to see how fascinate Rei is with holding a little living thing in her hands..
