...and yes, that's what Anno did. At the end of the day, that's what he did. With Rei inside EVA01, Rei Q is the clone nobody wanted to exist.
You know, it's possible that it's all an "EPIC RUSE :P" and half the characters were lying about Rei being inside EVA01 or gone/non existent. Then the other half just "forgot to mention it". Which they have practically no reason for it, and it would mean 4.0 has to retcon chunks of 3.0 to work.
Even if 4.0 does retcon 3.0, it's not changing that Rei Q isn't Rei other than looks and voice.
Anno seems to have done a movie, with Rei from 1.0/2.0 factored away as just a memory, and brought in a clone that's neither Rei or good enough on it's own.
If indeed Rei is a core character in these movies, 3.0 is a movie without Rei.
