The more they are conflated, the more Yui begins to actually assimilate parts of Rei's character, the worse it gets. In Rebuild Yui even takes Rei's name here, and then the focus is on estabilshing Yui as above Rei in a hierarchy.
If Yui's character is dependent on suppressing Rei to come forward, she's not a great character.
I don't really care for Mari myself, but I think it'd be best if she were kept in Rebuild and not the manga.
