What we see from Rei in EVA00 doesn't look like Rei I, as we see a fully grown Rei Ayanami. Rei I was just a child.
Shinji says that what he sees isn't Rei at all. He thinks it's Rei at first, but says that it isn't.
If it's possible to insert souls into the EVA, or even whole people as happened in the case of Yui, then they could very well insert a dummy plug module or copy of Rei's pattern into EVA00. The EVA requires a mother-child bond to function, and Rei has no mother - thus, who is to say it would work at all with a soul?
It may be humbling, but we have to accept this: We do not know for certain.
