Where she differs from Humans is on a genetic level. And plainly put, if it weren't for the genetic manipulation at the hands of NERV Scientists, she wouldn't exist. This is quite different than unprotected sex or a broken condom. It requires complicated processes such as Gene Splicing, and controlled mutation of genes in order to create a viable being. But we're getting into the realm of Sci-Fi and out of rational debate here.
Everything else you've mentioned here is indisputable. My point being, there's little to separate Rei from Humans but her genetic background, and the fact that, at least for her, Death is not permanent.
On a side note, I've recently gotten into a Post-Apoc Tabletop RPG titled Eclipse Phase, where the idea of what it means to be human and sentient, is explored extensively. Checking out the Sourcebook Material would probably give you a more thorough idea of where I'm coming from on the AI position. Artificial Intelligence does not imply she's less intelligent than humans. In fact, the opposite is, more often than not, true.
I'm hoping you're not disagreeing just for the sake of arguing, because we've gone from disagreement on a speculation about Rei, to disagreement on what type of being she is, to even disagreement about the nature of what encompasses an "Artificial Intelligence". You made your point on the speculation of Rei several posts back, and I can't see any reason for the further disagreement and debate, especially after you said you "hope we can stop this here", which was several posts back. I think I've been more than accommodating...
