Rei Q doesn't have Rei's soul, there's no soul transfer there at all because Rei is inside EVA01 like Fuyutsuki said.
Rei isn't entirely replaced, her body is what's replaced and that what she means. Her soul isn't.
This would make Rei Q an entirely new character, and that's the way she as been portrayed, with no link to the real Rei. It's why she's tentative name and not Rei III or just Rei Ayanami.
It's why the soundtrack that plays during her scene is named "qui pro quo", which means to mistake something for something else... Shinji mistakes Rei Q for the real Rei.
