What makes episode 25&26 so special for Rei Ayanami versus everyone else, is that Rei's "introspective moment" takes place OUTSIDE instrumentality.
That is, before it - Rei comes to terms with the important stuff beforehand, and after that she serves as inquisitor and guide in Shinji's journey.
