In the same time Rebuild 2 pushes Rei into a way more passive role and degrades her into a borderline idiotic poka poka fanservice character. It does make shinji more active and caring about Rei, in the same time it denies Rei any agency of her own.
While the end of Rebuild 2 denies her even heroic death. Kamikaze attack scene got completely ruined to hell. This must be very intentional.
Rebuild 3 denies Rei any individuality and portrays her as a direct clone of Yui one of many and even renames Yui into Ayanami Yui to strip away Reis independence from Yui's character to make her just a part of Yui';s character.

Asuka's popularity eclipsed popularity of Rei right after Rebuild 2 and continued to grow while Rei's popularity was plunging with Rebuild 3.
Asuka was never really popular before Rebuilds. Whe was "Literally Who? Another girl from anime about Rei?" Rebuild has successfully turned the table on that. And i believe we have enough evidence of intent.

Do you know what ANIMA did to Rei? They have turned her into Zerg-overmind controlling multiple cones with some sort of collective consciousness. If this isn't dehumanization i don't know what is. And ANIMAs writer is co-writing Rebuild.
And i believe what wee've seen so far is only tip of the iceberg of what they are going to do to Rei Ayanami to tear down her popularity and make her into some sort of monster-abomination.
