Link holds the triforce of courage and Zelda holds the triforce of wisdom. He is unable to get it from Link because he is sealed away and Zelda had disappeared on horseback with her caretaker Impa.
You might ask, how could Zelda just escape on horseback when the triforce made Ganondorf capable of ruling Hyrule? Couldn't he find her eventually? Normally you would be correct, but there is another part to this. The triforce of wisdom endows the user with immense wisdom and cunning. This helped Zelda come up with a plan. Plus Impa, her caretaker, had also helped develop this plan. The plan goes as follows: the triforce will need to seal Zelda's soul away so Ganondorf would have no way to find her, create a completely new soul that will inherit Zelda's memories and knowledge to inhabit the body, use this disguise to hide from Ganondorf and wait until the Hero of Time (Link) becomes unsealed, help him on his quest and defeat Ganondorf, and finally transform back into Zelda.
It's a pretty solid plan, but the only question is: what kind of soul should inhabit her body? Well, you see, a Hylian would raise too much suspicion since Zelda is a Hylian. So they need some other race of people to use for the soul. And there was one that both Zelda and Impa could agree on. You see, Impa was one of the Sheikah. The Sheikah are a tribal race of people who serve the Royal Family. They are a tribal ninja-like people essentially complete with their own symbol to represent their people. Impa is actually the chief of these people and Zelda looks up to the Sheikah since she really adores Impa. Plus, the Sheikah people are sneaky and stealthy. Perfect for this role. So they decided on that.
